JayI don't think the difference in rarity is an Omaha, Sioux City thing but rather a function of the year of issue. In the Old Judge set many of the true rarities are 1888 cards. Why, I don't know. I assume that with two different varieties coming out in 1888(different ad bottoms) ,and alot of new teams being added, there were glitches. The 1889 issue, forgetting the California League cards, tends not to have alot of rarities. Off the top of my head I believe that all Sioux City cards were issued in 1889. Omaha cards were issued in both 1888 and 1889, with the real rarities(Flynn, Doran) being 1888 cards.
